Crowdsourcing science funding cuts in the US

There’s a variation of an old political game being played out in the US these days. I can’t remember exactly the last time Canadians played it but here’s the setup, a politician looks up the grant information for a funding organization such as the Social Sciences and Humanities Research Council in Canada, scans the titles for the research papers, picks out a few at random, holds them up for ridicule and as an example of poor government investment, then asks the public to speak out or protest this waste of money.

Recently in the US, the Republican party decided to create a website titled, YouCut (I appreciate the word play on the YouTube brand), featuring a video of a very personable politician holding up a few recent research grants from the National Science Foundation (NSF) as examples of ridiculous research and a waste of money. The site also features instructions for how citizens can look up NSF research grants for themselves and nominate their choices to be included in a YouCut report.

Pasco Phronesis (David Bruggeman) outlined concerns about the program’s execution (he notes that the US politician spearheading is looking at a wide range of government programmes, not just NSF funding)  in a Dec. 3, 2010 posting,

The execution of this project is pretty lousy, targeted at political outcomes much, much more than making meaningful policy changes. Looking at the targeted programs in the YouCut program, most of them are relatively small in terms of funding (this week’s candidates are all under $50 million – a tiny fraction of a percentage point of the federal budget), and many seem to be targets more for political purposes than actual fraud, waste, unnecessary duplication or abuse. The reporting mechanism is particularly lousy as it won’t be able to collect any meaningful data about grants or programs. It’s more about what people don’t like, without room for any explanation. Finally, a program like this, placed on the website of a political operation, makes it really easy to politicize the whole thing, and roll it into some pale imitation of Senator William Proxmire’s grandstanding back in the 1980s. ‘Great soundbites’ lousy policies.

Pasco Phronesis goes on to support the principle of asking for feedback,

That said, I see no reason why the public shouldn’t provide feedback to the National Science Foundation (NSF) and its grantees about grant proposals that they think are duplicative or wasteful. It is public money being spent, and if grantees can’t explain their work to the public, I don’t think they’ve earned the right to it. There is the matter of how such feedback is conducted.

Dan Vergano in his USA Today article about politicians and science funding, How some politicians stumble on science, gives a little more detail about the ‘ridiculous’ research cited in the YouCut video,

So, as you might expect, when we asked the National Science Foundation about the two grants that Smith [Republican politician] mentioned, we learned a little more about them.

For example, the soccer study turns out to be computer scientists studying how remotely connected teams form to conduct “nanoscience, environmental engineering, earthquake engineering, chemical sciences, media research and tobacco research.”

And the “breaking things” study turns out to be acoustics experts ” pursuing fundamental advances in computational methods while solving several particularly challenging sound rendering problems,” so that the U.S. military, among others, can create more realistic combat simulators for troops.

“These aren’t about soccer research,” says the NSF’s Maria Zacharias. “All of these projects go through our very rigorous peer-review process,” she adds, part of what made the NSF the only one of 26 federal agencies to receive a “green” rating from the Bush administration in its initial rating of government management practices.

Vergano concludes his article by noting that history behind some of these tensions in the US,

Since 1950, when NSF was founded, a tension has existed between the decision made then that peer review — scientists scoring each other’s work to fund the most worthy efforts — would be the way to fund research, rather than doling it out as earmarks from politicians, which was the other big idea favored by some then. “Experts are in a better position to know what’s worth the money and what isn’t,” Teich [Al Teich, science budget expert for the American Association for the Advancement of Science] says.

Zacharias suggests that researchers need to work harder to let the public know “lab mice, soccer players, other critters” are just tools for scientists trying to answer complex questions, not an end in themselves.

“In the laboratory there are no fustian ranks, no brummagem aristocracies,” wrote Twain, putting it a bit more elegantly. “The domain of Science is a republic, and all its citizens are brothers and equals.”

Henry Petroski, The Essential Engineer explaining why scientists need engineers to solve the world’s problems

Petroski is an engineer who’s specialty is failure and he’s talking about his latest book, The Essential Engineer: Why Science Alone Will Not Solve Our Global Problems (2010).

National convo on science, technology, and engineering

There’s a new science outreach ‘kid on the block’. Canada’s Honorable Minister of State for Science and Technology, Gary Goodyear, announced plans for an online HUB for science and technology in Canada. From the news release via the Canadian Science Policy Centre website,

The Honourable Gary Goodyear, Minister of State (Science and Technology) announced today plans for the Canada Science and Technology Museums Corporation to build an online HUB for the Pan-Canadian science, technology and engineering community. [emphasis mine]

“Canada is, and will remain, among the best countries in the world for scientists and researchers to pursue their discoveries while we strengthen our capacity to make their innovations available to the market here at home and around the world,” said Minister of State Goodyear. “Our government supports science and technology to improve the quality of life of Canadians, create jobs and strengthen the economy.”

The vision is for the HUB (www.connexscience.ca) to serve as an open collaborative space for everyone involved or interested in science, engineering and technology, as well as their historical and broader dimensions. The HUB will greatly contribute to the promotion of a science and technology culture in Canada.

The Museums Corporation wants the hub to be “owned” by a broad cross section of the Canadian science, technology and engineering community, and to create the digital conditions that will support the HUB in becoming a living, thriving online community.

“All Canadians have a role to play in helping shape Canada’s science, technology and engineering future,” said Denise Amyot, President and CEO of the Canada Science and Technology Museums Corporation. “We invite people to share this with their friends and colleagues. All perspectives, suggestions, ideas and submissions will be important inputs in the creation of the HUB.”

The idea for this online forum stems from a cross-Canada consultation held by the Canada Science and Technology Museums Corporation in 2009 to seek national partners and information on local initiatives, as well as ways for the Museums Corporation to enhance its outreach across the country. Many expressed the interest having a place where they could come together to collaborate.

The announcement was made from the Canadian Science Policy Conference in Montreal during National Science and Technology Week. NSTW is a celebration of the significance of Canada’s science and technology heritage, the importance of science and technology in today’s world, and Canada’s ongoing role as a world leader in innovation.

I’m a little puzzled as it seems to me that they have moved passed the planning and have built an online HUB; there just aren’t many people on it yet. (Quite understandbly given that it’s still early days.)

On balance, I’m happy to say after all of my criticisms about science outreach that this seems like an encouraging move and I hope it leads to a more vibrant national conversation about science and technology. You can go to Canada’s Museum of Science and Technology online HUB, called Connex Science, here to find a welcome video from Denise Amyot, the museum’s President and Chief Executive Officer and to participate in forums.

I see in the museum’s latest newsletter that Connex Science isn’t their only science outreach initiative, they also have an agreement with the National Film Board (from the newsletter),

The National Film Board of Canada and the Canada Science and Technology Museums Corporation have announced the beginning of a four-year partnership during which both institutions will share their respective expertise in order to create a closer working relationship between the world of audiovisual production and that of sciences and technology.

According to this news release,

Many collaborations are planned, the first of which will begin this weekend at the Canada Science and Technology Museum. The exhibition Echoes in the Ice: History, Mystery and Frozen Corpses [mentioned here in an Oct.7, 2010 posting) will include the screening of the documentary Passage by John Walker on Saturday, October 16 and Sunday, October 17 at 1 p.m. Winner of numerous awards including Best Film at the Reel to Reel International Film Festival for Youth, Grand Prize for Best Television Production at the Banff World Television Awards, Best Director and Best Cinematography at the Atlantic Film Festival, the film tells the story of John Rae, a Victorian‐era Scottish explorer who discovers the tragic fate of Sir John Franklin and his 128 crew members who perished in the Arctic ice, overcome by insanity and cannibalism, while attempting to find the Northwest Passage. The story quickly became tainted with scandal when John Rae tried to make it public.

Based on my attendance at last year’s Canadian Science Policy Conference, an effort like this could well fill a need for more communication within science and science policy circles across the country. A very large country with a comparatively small population, networking is not going to be as easy as it might be in the United States, where people who would benefit from hearing what others are doing in science and science policy stand a better chance of going to the same meetings or otherwise being in the same place.

That said, an online collaborative space is a fair amount of work. Otherwise you just have yet another discussion board (or, heaven forbid, a group blog).

USA Science and Engineering Festival taking place now

Much of the USA Science and Engineering Festival (Oct. 10 – 24, 2010) appears to be taking place in Washington, DC accompanied by a number of satellite events  across the United States. (The festival was first mentioned in my March 4, 2010 posting.) This reminds me a little of Canada’s Science and Technology Week (Oct. 15-24, 2010) as they take place at roughly the same time and both are being run nationally with a strong focus on events in the countries’ respective capital regions.

The Pasco Phronesis (David Bruggeman) blog  extols (spelling error corrected Oct.13, 2010) the USA festival’s virtues and features a couple of videos in an October 10, 2010 posting,

While events on the National Mall will take place on the 23rd and 24th, the first (hopefully annual?) USA Science and Engineering Festival officially starts later today with a performance of “Powers of Ten” at the University of Maryland (located in the D.C. suburbs). (Event is currently fully booked, but you can try and catch any last minute releases at the hall.) The event has been in the works for months, and I think it will end up being bigger (at least in scale if not in attendance) than I anticipated. Excellent.

Things to look forward to at the Expo [in Washington, DC, Oct. 23-24, 2010]: history, lots of science music (but no Baba Brinkman? Someone dropped the ball), some science comedy, and plenty of demonstrations. It even looks like National Institutes of Health Director Francis Collins will play his guitar.

The comedy of science

Apparently there’s a movement afoot, a science comedy movement according to Alice Bell in her posting, A physicist, a chemist and a zoologist walk into a bar …,

Somewhere along the line, science got funny. PhD comics are pinned to noticeboards and Facebook has groups dedicated to those who spend too long in the lab. Or, at least, it found some funny friends. Robin Ince co-presents a humorous Radio 4 show with Brian Cox, Josie Long’s set includes gags about A-level maths and, as the Wellcome Trust blog points out, science had a noticeable presence at the Edinburgh Fringe this year.

Bell has offered a thought-provoking essay looking at both the pros and the cons,

… Comedy can be a powerful rhetorical weapon, and that means it can hurt too.

A few weeks ago Channel 4 news journalist Samira Ahmed tweeted a request for some maths help.

Ben Goldacre, smelt bullshit and suggested his twitter followers “pre-mock” the story. They did. Then they realised it wasn’t quite as smelly as it seemed (nb: Goldacre speedily apologised). Reading Ahmed’s write up, it was worrying to hear that people “daren’t risk” speaking publicly. There’s been a lot of talk recently about the problem of “libel chill” on British science writing, that people self-censor for fear they’d be sued (as Simon Singh was by British Chiropractic Association). What about “mockery chill”?

I have to admit to having been quite thoughtless, on occasion, in my use of humour so I think Bell raises an important point.

Humour, as I noted  a few years ago in an entirely different context, can be dangerous. In addition to being hurtful, you can also disrupt the natural order of things. Think of political satirists and court jesters for that matter.

Bell’s essay inspired one by Dean Burnett guest post for The Lay Scientist (one of the Guardian Science Blogs),

But how does one go about introducing science into comedy, rather than the other way round? And what do non-London-based scientists do if they want some live comedy aimed at them? If they’re desperate enough to trawl the internet for hours, they can contact me. As a recently qualified doctor of neuroscience who’s also been a stand-up comedian for over five years, I’ve become something of a go-to guy for science conferences wanting a scientific comedy routine to round things off.

As someone experienced in both science and comedy but currently not employed by either, I’m always glad of the work. However, so rare is my background that I am often asked to make jokes about and poke fun at areas of science that I know little about, in front of people who are experts in it.

Preparing a routine about a field of study that isn’t your own is fraught with unique challenges. Case in point: I was recently asked to perform at a conference of geneticists, meaning I had to do a 15 minute set about genetics. Although my studies crossed into genetics quite frequently, I’ve always found it very confusing. So confusing, in fact, that the original request for me to do the conference confused me.

I had appeared at another conference several months before, and afterwards I was approached by a female professor who asked: “Do you have any genetics material?” This isn’t a typical post-gig question, so I wasn’t expecting it. I genuinely thought she asked, “Do you have any genetic material?” This alarmed me somewhat; I’m not at the level where I’ve been asked for my autograph yet, so for an unknown person to ask for a sample of my DNA for whatever reason was unprecedented. And terrifying.

This post has in turn inspired Pasco Phronesis (David Bruggemen) to find out if there are any science comedians in the US in his Sept. 26, 2010 posting,

As the Guardian notes, neuroscientist and stand-up comedian Dean Burnett gets work doing comedy sets for scientific conferences.

Now, if there is someone able to do the same thing in the U.S. or in other countries, I’d love to hear about it.

Science envoys and science with football and Dancing with the Stars

The US government established science envoys (scientists as part of the diplomatic service) in 2009. According to this  Sept. 19, 2010 posting on the Pasco Phronesis, three more people have been appointed,

The newest science envoys are:

Dr. Rita Colwell, former Director of the National Science Foundation. Her background is in biotechnology and microbiology, and her current research interests include infectious diseases.

Dr. Gebisa Ejeta, an agronomist at Purdue University and a native of Ethiopia. His research interests focus on sorghum, an important cereal and feed crop worldwide.

Dr. Alice Gast, president of Lehigh University. Dr. Gast has a background in chemical engineering, and served as the vice president for research at MIT prior to becoming the Lehigh President.

(You can get links and more details from Pasco Phronesis.) I find this introduction of science into areas that I don’t ordinarily associate with it quite interesting. Here’s another example also from Pasco Phronesis, science with US style football (Sept. 17, 2010 posting),

Continuing a project started during the recent Winter Olympics in Vancouver, NBC has partnered with the National Football League (NFL) and the National Science Foundation (NSF) to provide science content to augment the network’s football coverage. With the help of high-speed cameras, a scientist (most sponsored by NSF) will introduce a scientific principle and a former or current NFL player will explain how the principle applies to their position. Scientific fields represented include kinesiology, engineering and nutrition.

David (Pasco Phronesis) goes on to suggest that a segment on concussions (not currently part of the series) would be a good idea and I have to agree with him on that one.

To my delight I found that Science Cheerleader (Darlene Cavalier) helped develop this program (from her Sept. 9, 2010 posting),

Man, this was one of the most exciting projects I’ve ever worked on (partnership director). I originally pitched this as the Science of Pro Cheerleading but, what the heck, this ain’t too shabby. Huge round of applause to the National Science Foundation for making this possible. Together, with the incomparable professionals at NBC and NFL, we present to you, the Science of NFL Football….with a few procheerleaders-turned-scientists- and engineers sprinkled in here and there. Can’t help it. And, these gals do a great job inspiring young women to consider careers in science and technology so SciCheer is broadening the distribution of this series. We will debut new video stories every week for the next seven weeks.

Given her engaging perspective, I imagine the US National Football League’s and NBC series will also be engaging and creative.

Both David and Darlene have made me realize just how much science is being snuck into unexpected places these days. This reminded me that Dancing with the Stars also had a science segment. One of the nights they broadcast the show (can’t remember which season), they included information about the kinesiology and physics of ballroom dancing and compared dancers to athletes. Science is everywhere.

E-readers: musings on publishing and the word (part 2 of 3)

While the debates rage on about tablets versus e-readers and about e-ink vs LCD readers and about Kindle vs Nook and other e-reader contenders, there are other more fundamental debates taking place as per articles like E-reading: Revolution in the making or fading fad? by Annie Huang on physorg.com,

Four years ago Cambridge, Mass.-based E Ink Corporation and Taiwan’s Prime View International Co. hooked up to create an e-paper display that now supplies 90 percent of the fast growing e-reader market.

The Taiwanese involvement has led some observers to compare e-reading to the Chinese technological revolution 2,000 years ago in which newly invented paper replaced the bulky wooden blocks and bamboo slats on which Chinese characters were written.

But questions still hang over the Taiwanese-American venture, including the readiness of the marketplace to dispense with paper-based reading, in favor of relatively unfamiliar e-readers.

“It’s cockamamie to think a product like that is going to revolutionize the way most people read,” analyst Michael Norris of Rockville, Maryland research firm Simba Information Co. said in an e-mail. Americans use e-books at a rate “much, much slower than it looks.”

I don’t know that this constitutes proof that Micheal Norris is right (ETA Sept. 21, 2010, this Techdirt article Don’t Be Confused By Amazon’s Ebook Sales Claims by Mike Masnick cites research that supports Norris’ claim) but the essay E-reader revolt: I’m leaving youth culture behind by Emma Silvers certainly suggests that not all of the younger (Millenial) generation is necessarily as enamoured of e-readers and associated techno gadgets as is commonly touted,

At 26, I’m part of a generation raised on gadgets, but actual books are something I just refuse to give up

One recent story in the New York Times went so far as to claim that iPads and Kindles and Nooks are making the very act of reading better by — of course — making it social. As one user explained, “We are in a high-tech era and the sleekness and portability of the iPad erases any negative notions or stigmas associated with reading alone.” Hear that? There’s a stigma about reading alone. (How does everyone else read before bed — in pre-organized groups?) Regardless, it turns out that, for the last two decades, I’ve been Doing It Wrong. And funny enough, up until e-books came along, reading was one of the few things I felt confident I was doing exactly right.

o is my overly personal, defensive reaction to the e-reader boom nothing more than preemptive fear of the future, of change in general? I’d like to think I’m slightly more mature than that, but at its core my visceral hatred of the computer screen-as-book is at least partially composed of sadness at the thought of kids growing up differently from how I did, of the rituals associated with learning to read — and learning to love to read — ceasing to resemble yours and mine. Nine-year-olds currently exist who will recall, years from now, the first time they read “Charlotte’s Web” on their iPads, and I’m going to have to let that go. For me, there’s just still something universal about ink on paper, the dog-earing of yellowed pages, the loans to friends, the discovery of a relative’s secret universe of interests via the pile on their nightstand. And it’s not really hyperbole to say it makes me feel disconnected from humanity to imagine these rituals funneled into copy/paste functions, annotated files on a screen that could, potentially, crash.

I doubt I’m the only one, even in my supposedly tech-obsessed generation, who thinks this way.

Well, maybe Silvers is a minority but there is at least one market sector, education texts, that e-readers don’t seem to satisfy as Pasco Phronesis (David Bruggeman) in an August 12, 2010 posting notes evidence that e-readers are less efficient than regular books,

Edward Tenner (who you should be following on general principle) at The Atlantic gathers some findings that suggest e-readers are less effective than regular books from an efficiency perspective – something that matters to readers concerned with educational texts. Both in terms of reading speed and the distraction of hypertext links, e-Readers are not the best means to focus on whatever text you’re trying to read.

Those problems may be remedied with a new $46M investment in Kno, Inc. (from the Sept. 8, 2010 news item on physorg.com),

Founded in May 2009 and short for “knowledge,” Kno is developing a two-panel, touchscreen tablet computer that will allow users to read digital textbooks, take notes, access the Web and run educational applications.

“Kno is gearing up to launch the first digital device that we believe will fundamentally improve the way students learn,” said Osman Rashid, Kno’s chief executive and co-founder.

Rashid said the funding will “help us continue to deliver on our product roadmap and ultimately deliver on our vision to bring innovative digital technology to the world of education.”

Still, there’s another downside to e-readers as per this item, Reminder: You Don’t Own Your Ebooks; Amazon Locks Customer Out And Doesn’t Respond To Help Requests by Mike Masnik on Techdirt,

We’ve pointed out in the past that if you’re “buying” ebooks on devices like the Kindle or the iPad, it’s important to remember that you’re not really “buying” the books, and you don’t really own them. We’re seeing that once again with a story on Consumerist about a woman who was locked out of the ebooks on her Kindle for a month:

In fact, they can do a lot more than just lock you out of your account they can delete books that you’ve purchased as Amazon did with books such as George Orwell’s 1984 and Animal Farm, Ayn Rand’s Atlas Shrugged, The Fountainhead, and The Virtue of Selfishness, and some of the Harry Potter books. Apparently, these titles were illegally uploaded which is why Amazon removed them. Farhad Manjoo’s Slate essay Why 2024 Will Be Like Nineteen Eighty-Four; How Amazon’s remote deletion of e-books from the Kindle paves the way for book-banning’s digital future on these incidents explores the implications,

The worst thing about this story isn’t Amazon’s conduct; it’s the company’s technical capabilities. Now we know that Amazon can delete anything it wants from your electronic reader. That’s an awesome power, and Amazon’s justification in this instance is beside the point. As our media libraries get converted to 1’s and 0’s, we are at risk of losing what we take for granted today: full ownership of our book and music and movie collections.

Most of the e-books, videos, video games, and mobile apps that we buy these days day aren’t really ours. They come to us with digital strings that stretch back to a single decider—Amazon, Apple, Microsoft, or whomever else. … Now we know what the future of book banning looks like, too.

Consider the legal difference between purchasing a physical book and buying one for your Kindle. When you walk into your local Barnes & Noble to pick up a paperback of Animal Farm, the store doesn’t force you to sign a contract limiting your rights. If the Barnes & Noble later realizes that it accidentally sold you a bootlegged copy, it can’t compel you to give up the book—after all, it’s your property. The rules are completely different online. When you buy a Kindle a  book [sic], you’re implicitly agreeing to Amazon’s Kindle terms of service. The contract gives the company “the right to modify, suspend, or discontinue the Service at any time, and Amazon will not be liable to you should it exercise such right.” In Amazon’s view, the books you buy aren’t your property—they’re part of a “service,” and Amazon maintains complete control of that service at all times. Amazon has similar terms covering downloadable movies and TV shows, as does Apple for stuff you buy from iTunes.

I certainly like owning my books and the idea that some unseen individual might decide to remove access with the click of a few keystrokes certainly gives me pause. As for whether or not people are using e-readers and their ilk, I have more about that along with my thoughts on these debates and what’s happening with ‘the word’ in part 3.

Is peer review a good idea?

I’ve been meaning to write a piece about science publishing and peer review in the light of a number of recent articles and postings on the subject. As there hasn’t been anything new for at least three or four days now this might be an opportune moment.

I did touch on a related topic in an April 22, 2010 posting where I focused amongst other issues on a paper about publication bias.  From my posting (quoting a news item on physorg.com)

Dr [Daniele] Fanelli [University of Edinburgh] analysed over 1300 papers that declared to have tested a hypothesis in all disciplines, from physics to sociology, the principal author of which was based in a U.S. state. Using data from the National Science Foundation, he then verified whether the papers’ conclusions were linked to the states’ productivity, measured by the number of papers published on average by each academic.

Findings show that papers whose authors were based in more “productive” states were more likely to support the tested hypothesis, independent of discipline and funding availability. This suggests that scientists working in more competitive and productive environments are more likely to make their results look “positive”. It remains to be established whether they do this by simply writing the papers differently or by tweaking and selecting their data.

These papers with their publication bias would have, for the most part if not all, been peer-reviewed which time-honoured system is currently being tested in a number of ways.

There’s the LiquidPublication project in Europe which offers scientists a faster and more dynamic way to publish. From the news item on Nanowerk,

Scientists spend too much of their time publishing papers and ploughing through the mountains of papers produced by their colleagues, and not enough time doing science.

That’s the observation – and frustration – that spurred Fabio Casati and his collaborators to launch LiquidPublication, an EU-financed [European Union] research project that seeks to revolutionise how scientists share their work and evaluate the contributions of their peers.

“The more papers you produce, the more brownie points you get,” says Casati. “So most of your time is spent writing papers instead of thinking or doing science.”

Besides wasting untold hours, Casati says, the current scientific publication paradigm produces other toxic fallout including an unduly heavy load for peer reviewers and too many papers that recycle already published research or dribble out results a bit at a time.

“The current system generates a tremendous amount of noise,” he says. “It’s hard to find interesting new knowledge because there’s so much to see.”

Casati and his colleagues are developing and promoting a radically new way to share scientific knowledge, which they call “liquid publication”. They want to tap the power of the Web – including its ability to speed communication, facilitate data storage, search and retrieval, and foster communities of interest – to replace traditional peer reviews and paper publications with a faster, fairer and more flexible process. [emphasis mine]

David Bruggeman at Pasco Phronesis commented on this project,

The project acknowledges the influence of arXiv.org, but would have some important differences. The plan includes having scientists and so-called ‘invisible colleges’ of researchers develop their own journals which would be created via the platform. There is also the thought that readers of these papers and journals could add value by linking related papers.

David goes on to give support for it while noting that LiquidScience should not be used in the place of peer review and that the more means of publishing research and critiquing it, the better.

The August 2010 issue of The Scientist features three articles on peer review. From the Breakthroughs from the Second Tier article by the staff,

Often the exalted scientific and medical journals sitting atop the impact factor pyramid are considered the only publications that offer legitimate breakthroughs in basic and clinical research. But some of the most important findings have been published in considerably less prestigious titles.

Take the paper describing BLAST—the software that revolutionized bioinformatics by making it easier to search for homologous sequences. This manuscript has, not surprisingly, accumulated nearly 30,000 citations since it was published in 1990. What may be surprising, however, was the fact that this paper was published in a journal with a current impact factor of 3.9 (J Mol Biol, 215:403–10, 1990). In contrast, Nature enjoys an impact factor more than 8 times higher (34.5), and Science (29.7) is not far behind.

One of the most commonly voiced criticisms of traditional peer review is that it discourages truly innovative ideas, rejecting field-changing papers while publishing ideas that fall into a status quo and the “hot” fields of the day—think RNAi, etc. [emphasis mine] Another is that it is nearly impossible to immediately spot the importance of a paper—to truly evaluate a paper, one needs months, if not years, to see the impact it has on its field.

Jef Akst offers a specific example in his article, I Hate Your Paper,

Twenty years ago, David Kaplan of the Case Western Reserve University had a manuscript rejected, and with it came what he calls a “ridiculous” comment. “The comment was essentially that I should do an x-ray crystallography of the molecule before my study could be published,” he recalls, but the study was not about structure. The x-ray crystallography results, therefore, “had nothing to do with that,” he says. To him, the reviewer was making a completely unreasonable request to find an excuse to reject the paper.

Kaplan says these sorts of manuscript criticisms are a major problem with the current peer review system, particularly as it’s employed by higher-impact journals. Theoretically, peer review should “help [authors] make their manuscript better,” he says, but in reality, the cutthroat attitude that pervades the system results in ludicrous rejections for personal reasons—if the reviewer feels that the paper threatens his or her own research or contradicts his or her beliefs, for example—or simply for convenience, since top journals get too many submissions and it’s easier to just reject a paper than spend the time to improve it. [emphasis mine] Regardless of the motivation, the result is the same, and it’s a “problem,” Kaplan says, “that can very quickly become censorship.”

In the third article, this one by Sarah Greene, there’s mention of a variation on the traditional peer review, post-publication peer review (PPPR),

In the basic formulation of PPPR, qualified specialists (peers) evaluate papers after they are published. Instead of hiding reviewers’ identities and comments, they become part of the published record and open to community review and response. Renowned educator Paolo Freire once said, “To impede communication is to reduce men to the status of things.” PPPR at its best facilitates ongoing dialogue among authors, peer reviewers, and readers.

Presumably, PPPR will be part of the LiquidPublication experience. Interestingly, in a recent article on Techdirt (a site focused on intellectual property issues), there was this mention of PPPR,

Apparently, people are realizing that a much more open post-publication peer review process, where anyone can take part, is a lot more effective:

We are starting to see examples of post-publication peer review and see it radically out-perform traditional pre-publication peer review. The rapid demolition […] of the JACS hydride oxidation paper last year (not least pointing out that the result wasn’t even novel) demonstrated the chemical blogosphere was more effective than peer review of one of the premiere chemistry journals. More recently 23andMe issued a detailed, and at least from an outside perspective devastating, peer review (with an attempt at replication!) of a widely reported Science paper describing the identification of genes associated with longevity. This followed detailed critiques from a number of online writers.

I’m not sure I’m ready to get quite as excited about PPPR as some of its supporters do. Traditional peer review is not the only process that can be manipulated as the recent events with Virology Journal point out. I first came across the incident in a Fast Company (which mostly focuses on business, marketing, design, and technology) in an article by Davdi Zax,

It must get tedious sometimes, running a scientific journal–all that dull data, all those pesky p-values. Wouldn’t it be cool if science journals had accounts of Biblical miracles, and speculation on events thousands of years in the past? That seems to be what the editors of Virology Journal were thinking, when they decided to publish a speculative analysis of a Biblical miracle by Ellis Hon et al., of Hong Kong.

Even from the very first sentence of the abstract, which mentions a woman with a fever cured “by our Lord Jesus Christ,” it ought to have been clear to the article’s reviewers that it was not written to the highest objective scientific standards. The authors go on to present evidence that the woman likely had the flu: “The brief duration, high fever, and abrupt cessation of fever makes influenza disease probable.”

The paper was swiftly eviscerated online, particularly on the blog Aetiology.

An apology was issued both the editor and the author fairly soon after, as per this news item on physorg.com,

Editor-in-Chief of the journal, Robert F. Garry, publicly apologized for publishing the article, saying it “clearly does not provide the type of robust supporting data required for a case report and does not meet the high standards expected of a peer-reviewed scientific journal.” He also apologized for any “confusion or concern” the article may have created among readers.

One of the blogs that brought the paper to notice was This Scientific Life, by Bob O’Hara. O’Hara said the lead author of the paper, Kam L.E. Hon from the Department of Paediatrics at the Chinese University of Hong Kong, had replied by email to his queries and confirmed he had agreed to the retraction and was “astonished” the article had produced such a negative response since it was only intended for thought provocation. He went on to apologize for the inconvenience caused to the Journal and anxiety caused to himself. He said he would never to write this kind of article again. [emphasis mine]

You might think it was a bad piece of science that was caught by the vigilant online community but according to an August 17, 2010 posting by Kent Anderson at the Scholarly Kitchen,

Recently, BioMed Central’s Virology Journal published a case report speculating that the woman in the Biblical story in which Jesus cures her of fever was suffering from the flu. The case report was obviously quite tongue-in-cheek, akin to many others in the literature, but also applied clinical reasoning to the scant evidence offered by the Bible.

In most case reports that seek to plumb historical facts, investigators review documentation, try to translate what they can into modern meaning, then attempt a diagnosis, usually for the sport of it.

I’ll wager that the authors and editors expected this little bit of fluff to pass quietly into oblivion, a harmless lark in an obscure journal. It’s not an unreasonable expectation. In the traditional journal world, reports like this were shielded from widespread evaluation due to relatively small circulations in tight-knit communities. Even in the last decade, the lack of robust commenting on journal articles has helped insulate scholars.

Today, things are different. Now, a science blogosphere bent on sensationalism and hungry for topics is perfectly willing to pick up on a silly article and beat the bejeezus out of it.

Sometimes people behave badly. No system is a perfect bulwark against this tendency. So while the Virology Journal article had been peer-reviewed (which has its own problems),  it was the set of post-publication reviews which resulted in an apology both from the editor and the author who has promised he’ll never write this type of article again. In essence, a kind of mob mentality seems to have ruled and I expect that mob mentality will be seen in the PPPR process as well. My conclusion is that the more ways we have of disseminating and publishing information the better.

Rapping science

Baba Brinkman, the Canadian science rapper [ETA: Brinkman is really a rapper of diverse interests who also raps about science] has a new album, The Rap Guide to Human Nature. I found out about it thanks to David Bruggeman at Pasco Phronesis who offers some additional insight (and a video clip from the latest album),

Like with The Rap Guide to Evolution, this project emerged from the inquiry of a scientist. David Buss, author of Evolutionary Psychology, suggested the idea to Brinkman after listening to his Darwin album (Buss, along with others, shows up in a track). This album deals with five different hypotheses for human origins and behavior: creationism, spiritualism, social constructivism, biological determinism and evolutionism.

Brinkman is currently at the Edinburgh Fringe Festival presenting his new album. I took a look at the schedule on his website  hoping to see a Vancouver, Canada performance scheduled. No such luck even though he lives here.
